Where exactly do the waves on the Scalar emit? The base or the cover?

Cover. You can move your hand over the back of the cover and the light will get dim or brighter. Each cover has half the antenna. That’s why tuning is required to achieve Scalar wave in between lids. What’s important is to level and align the lids at each other to get the most complete scalar in between.
