If I want to do the imprinting water, should I place the water first and then do the tuning?

Yes, if you want to imprint the substance's information into the water, you should place the water on the transmitter coil and the substance on the receiver coil first, and then turn on Spooky2 Scalar.  Then turn the tuning adjustment knob anticlockwise until the tuning light beside the transmitter coil is at maximum brightness.
